Haplogroup E is a major branch of the human Y‑chromosome family tree that is most common in Africa today. Its early diversification set up later branches (including E‑P2) that would spread widely within Africa and, at times, into Eurasia through population movements and gene flow.
A key branching event within haplogroup E is E‑P2, which later divides into E‑V38 and E‑M215. This split matters because E‑V38 is ancestral to the large West/Central African lineage E‑M2, while E‑M215 is ancestral to E‑M35 lineages common in North/East Africa and present at lower frequencies beyond Africa.
A high-coverage genome from a ~45,000-year-old modern human (Ust’-Ishim, Siberia) shows that Neanderthal ancestry entered the ancestors of that individual thousands of years earlier. While not specific to haplogroup E, this helps date a broader context: soon after the Out‑of‑Africa dispersal, populations across Africa and Eurasia experienced repeated contacts and admixture, setting the stage for later bidirectional gene flow signals seen in North Africa and the Levant.
On the other main branch from E‑P2, E‑V38 becomes the ancestor of E‑M2, a lineage that later reaches very high frequencies among many Niger‑Congo–speaking populations. This step is important because it links early East/central African paternal diversity to later large-scale population expansions within sub‑Saharan Africa.
The lineage E‑M215 (E1b1b) becomes a major paternal lineage in parts of East and North Africa. Its later sub-branches are important for interpreting population connections across the Sahara, the Nile Valley, and the eastern Mediterranean region.
Within E‑M215, E‑M35 diversifies into major sub-branches found especially in North and East Africa, with some lineages later detected in the Levant and parts of Europe. This diversification provides one genetic line of evidence for long-running, two-way contacts between African and Southwest Asian populations.
E‑M2 (E1b1a) emerges and later becomes one of the most common Y‑chromosome haplogroups in West, Central, and parts of East and Southern Africa. In later periods it is strongly associated with demographic growth and migrations (including the Bantu expansions), but its roots predate farming by tens of thousands of years.
Between about 26–19 thousand years ago, colder and drier conditions during the Last Glacial Maximum affected habitable zones in North Africa and Southwest Asia. These shifts likely constrained some corridors while concentrating populations in refugia (areas with more stable resources), influencing where lineages such as E‑M35 subclades could persist and later expand.
By the end of the 60–20 ka window, the key structure is in place: E‑M35/E1b1b lineages concentrated in North/East Africa with extensions into Southwest Asia, and E‑M2/E1b1a established as a major paternal lineage in sub‑Saharan Africa. This pattern becomes the starting point for later Holocene expansions, where local growth, pastoralism, and farming amplify some branches and reduce others.
Across roughly 60–20 thousand years ago, the spread and branching of Y‑chromosome haplogroup E—especially E‑M35 and its subclades—aligns with evidence that North Africa functioned as a long-term contact zone between Africa and the Near East. Later ancient-DNA work has made it possible to test these connections directly, turning haplogroup patterns from broad clues into specific, dated evidence of population interaction.
Ancient DNA from Taforalt (Morocco)—Iberomaurusian individuals dated to about 15,000 years ago—includes Y‑chromosome lineages assigned to E‑M78 (a branch within E‑M35/E1b1b). This provides a concrete, dated example of haplogroup‑E subclades in Late Pleistocene North Africa, a region central to African–Eurasian contact.
The Taforalt genomes show affinity with Near Eastern populations (best represented in that study by Natufians) while also carrying substantial sub‑Saharan–related ancestry. This mixture is evidence that gene flow between North Africa and the Near East occurred before agriculture, supporting the idea that movements across the Sinai/Levant and along Mediterranean corridors were already shaping ancestry in the Late Pleistocene.
